Update template Makefile with the following changes:
...
- Add RomFS embedding support
- Add proper rules for assembling GPU shaders
- Use -ffunction-sections and --gc-sections by default
- Remove -ffast-math

Remove the executable bit from examples’ Makefiles
...
The normal way to invoke a Makefile is to run `make`, not to run the
Makefile directly. Besides they would be missing a shebang anyway.
